Piggy-backing on Mark's observation of significantly different cardinality estimates, can you check specifically for the presence of histograms on the columns

identifier.seqtabid, identifier.type, and identifier.speciesid

in Oracle 9i

the two instances.  If this is true then this is not a fair comparison.  To
compare differences in two version of the database the same data really
should be used to generate the statistics and plans.
