Now that actually makes sense to me :-)
So even though I dislike the general idea of having two package
systems, it's probably a good idea to have something like pkgsrc in the
background for Unix apps.

Something like Cygwin is a bit too much of an alien, and not really
needed for Haiku, as it's more or less POSIX compliant already (more
than BeOS, but definitely a lot less than Linux/BSD).
But I'm with Jonas; I'd like to have them a bit more apart from each
other, it would be nice of those apps wouldn't clobber my usual
directory hierarchy. I would really love it if ~/config wouldn't be
cluttered that much anymore.
