I think that you need something like KnowledgeTree
http://www.knowledgetree.com/
It works under Apache + PHP + MySQL and it's free (like in speech and
like in beer, at least the basic version ).
This programs requires more work from your users (they must upload every
single file after it's been created (*) ) and it forces you to use two
programs (Dokuwiki+KnowledgeTree), but I think this is what you need,
besides Dokuwiki.
(*) It's also possible to do a bulk upload and index, very interesting
if you have an already created ton of documentation :-)
